PHB:
Wizard has Bad BAB progression, and Bad Fortitude and Reflex saves, Good Willpwer
Cleric has Medium BAB progression, Good Fortitude and Reflex, and Bad Willpower
Fighter has Good BAB progression, Good Fortitude, and Bad Reflex and Willpower.
 
Since you already have the correct tag syntax, the formulas can be found in the current phbclasses.lst file.

I've got an old class file that I haven't used in quite a while that is not
properly updated by the lst converter.  In particular, it isn't converting
these tags:

BAB:M             -> BONUS:COMBAT|BAB|???
FORTITUDECHECK:B  -> BONUS:CHECKS|BASE.Fortitude|???
REFLEXCHECK:G     -> BONUS:CHECKS|BASE.Reflex|???
WILLPOWERCHECK:G  -> BONUS:CHECKS|BASE.Willpower|???

What should these be in the new format?  I don't have the original writeup
handy (otherwise it would be trivial).

Basically you want the Subfeats as their own, with specific Subtypes.
Want to add that feat from a class, do an ADD:FEAT(TYPE=Foo)
From the General Tab, there will be the different choices listed, and they can choose which one to their hearts content.  TYPEs Foo1 and Foo2, can go away when we get the expansion to COUNT[]...  There is a FReq outstanding to COUNT[FEATNAME=] instead of just FEATTYPE.

I'm trying to modify the phbfeats.lst so that Iron Will or Improved
Initiative can be taken multiple times. I've basically copied the
format of the Toughness feat, which successfully stacks as
many times as you take it.

However, neither stack properly. If I take the feat once, it adds +2
to my character's willpower/+4 to init. But if I take it more than
once, it still only adds a total of +2 to willpower/+4 to init.

Am I doing anything wrong or is this a bug? Toughness can be
added multiple times, and each time HP goes up by 3, as it
should. It stacks just fine.

Do I need to modify the bonusstacks.lst file? I don't recall seeing
HP in that file, so I'm not sure why HP stacking is allowed but
CHECKS or COMBAT stacking isn't.

I'm creating a unique PrC that adds certian Druid spells to a
character's spell list without giving any spell progression. These
spells would be using the same slots as the character's Cleric
spells use, is there a way to do this so that PCGen lists those
added spells?

I have been looking through the list files and doing some editing. It
seem to me the tags are not very consistent, this should have been a
no brainer, but a FEAT:Spell Focus|APPLIEDTO:Enchantment from a pcg
derailed me  :)

Class A adds only certain spells from Class B to Class C's spell list?   No, that isn't possible right now.

Nope, you aren't totally foggy. You have it exactly right. Since
there is at least one non-SRD PrC that does this as well, maybe I'll

Toughness is weird in that it actually works.  Wondering if it has something to do with BONUS:HP or some hardcoding. 
 
The rest, you need to have a COUNT function for the number of times the feat is taken.  Since the only function for counting feats available at the moment is COUNT[FEATTYPE=xxx] you will need to make a new TYPE just for the feat, and then do the math based on the COUNT.
 
For example for your Iron Will feat, you need to modify the tags to the following:
TYPE:IronWill
BONUS:CHECKS|Willpower|2*COUNT[FEATTYPE=IronWill]
 
There is a FReq to remove the necessity of a type, by doing COUNT[FEATNAME=xxx]
 
Also, remember, every MULT:YES feat MUST have a CHOOSE (Note the CHOOSE:HP|+3 HP in the Toughness feat) or it won't work, save, or load properly.

That would sorta work.  No choice involved, so all those done that way would be automatically added.  Not elegant at all, with lots of .MODs to do.

if a creature has two attack sequences, how do i differentiate between
the primary and secondary attacks?

eg:

NATURALATTACKS:Slam,Weapon.Natural.Melee.Bludgeoning,*1,xdx
|Hoof,Weapon.Natural.Melee.Slashing,*2,xdx
|Gore,Weapon.Natural.Melee.Piercing,*1,xdx

returns the slam as the primary attack, which it should be, but the
gore should also be a primary attack, not a secondary, and should not
receive the -5 penalty, which it does.

My workaround has been to do 2 NATURALATTACKS: tags.  The first weapon listed is assumed primary, and the rest secondary.   Been a while since I've done the Natural Attacks bits (been bugging code monkeys for an overhaul, and then I'll get back into them)
 
Try this:
 
NATURALATTACKS:Slam,Weapon.Natural.Melee.Bludgeoning,*1,xdx|Hoof,Weapon.Natural.Melee.Slashing,*2,xdx

Well, it doesn't work. :( It seems that the CLASSES field doesn't
like PRECLASS in there... I've not tried any other PRExxx tage in
teh CLASSES field so I'm not sure if something else would work... My
next choice is going to be a PREVAREQ tag...

I am creating Monk prestige classes and running into a similar
situation.  The prestige classes are from the Quintessential Monk by
Mongoose.

The wording of the classes state, "He gains iterative unarmed attacks
as a monk of his monk and {prestige name} levels combined." I
interpret this to mean that a 6th level monk (with BAB +4 and UBAB
+4/+1) / 4th level {prestige name} (with BAB +3 and UBAB +3) should
use the unarmed attack bonus associated with a 10th level monk (with
BAB +7/+2 and UBAB +7/+4/+1).

I have defined the prestige classes with BONUS:COMBAT|BAB|CL*3/4 and
ATTACKCYCLE:UAB|3. What I get is the correct BAB of +7/+2 but a UBAB
of just +4/+1, the larger of the two individual UBABs from each class.

Any suggestions?

I am creating prestige classes for monks from Quintessential Monk and
having trouble with the unarmed damage progression. I could use some
help.

The prestige classes state, "A {prestige name} continues to gain the
monk's ... unarmed damage increases." I interpret this to mean a 6th
level monk (with udam of 1d8) / 3rd level {prestige name} (with udam
of 1d6) should use the udam of a 9th level monk (with udam of 1d10).

So far, I am only able to get the 6th level monk's udam to show as I
do not know how to setup the unarmed damage progression in the
prestige class. What tag(s) is(are) needed to accomplish this? The
only example of the UDAM tag I have seen work lists the damage die
type for each racial size. I have not seen any example or
documentation that would demonstrate how to accomplish the level
shift as described here.

In a prestige class example provided by in the PCGen Group, one
person suggests using UDAM:CLASS=Monk|CL. I have tried this, but it
does not appear to work.

Any suggestions?

I'm working on the Blessed Prelate from the Book of Hallowed Might,
which is OGC.  Here are 3 requirements that I'm not sure how to
code...any ideas?

*Ability to raise the dead or the wholeness of body class ability

*Ability to turn undead or an innate immunity to disease

*All ability score increases (those gained every four levels) before
and after gaining levels in this class must be used to add to Wisdom
or all class abilities are lost

I see that caster types and levels are now part of the spell lst
file.  However, what if you're creating custom PrCs that use custom
spells *and* spells in the SRD; do you have to modify the spell lst
file in the phb section as well?

How do code it so that both Divine and Arcane spell levels combine to
calculate spell DC?

I would try PRESPELL:1,blah,blah

blah,blah = comma delimited list of remove curse/disease spells

That covers the spells, but what about a Paladin's remove disease
ability?
