When using my stereo mic. as I focus up and progressively record the image
stacks the images progressively shift very slightly to the right. The camera is
mounted on the right ocular tube so I supose this shifting must be caused by the
optics of the stereo system. When I come to combine the images I have the
problem of aligning them else I get a lot of blurring. Is there a way of
overcoming this? I did think of stacking the images as layers in Photoshop and
aligning them and then adjusting each layer once it registered with the one
below and then saving the layer as new images and then combining them.

I believe your problem is that the subject is not centered under the
right optical tube.  Consider a simple (but extreme) analogy.

Assume you are looking through a pair of binoculars at a 1 cm spot on a
wall 2 meters away.  Now advance toward the wall on a center line to the
spot.  Well before you hit the wall the spot will have disappeared from
view on both eyepieces since, when you do hit the wall, the objectives
of the binoculars will be resting on the wall with the spot in between
them.  Clearly, as the binoculars get closer to the wall, the field of
view of the right eyepiece is shifting to the right and the left eye
view is shifting to the left.

I think the problem will go away if you can get the subject (precisely)
centered under the right optical tube.

The problem is coming from the way stereo microscopes are built. To make it
possible to have stereo pictures, it is necessary for the two optical paths to
be somewhat convergent, from the distance between the eyes (about three inches)
to the distance of the two front lens (about one inch). this means that the
object seen through one of the optical path moves, for example the right one,
moves to the right when the lens goes up because the optical path is not
vertical, but the movement is. I have been told (but i have not seen) that on
recent and expansive leitz stereo microscopes, there is a shifting device to
avoid the problem when taking pictures. Personnally, I have not found any way to
solve the problem with my old Wild M5, so I quit making pictures with it, and I
use either my microscope (with very low power objective and home made
illuminator made with led tape) or my coolpix 4500 with additional lens x10,
depending of size of the insect (or insect part) I want to photograph. The only
thing I have noticed using the binocular is that the combineZ jagging increase
with the number of pictures in a stack, but of course, the accuracy of the
results decreases with the number of pics...

Thank you for that most useful information- I will make the device for my Nikon. And thanks to everyone else that has offered help.

I have in fact overcome the problem using Photoshop, but this takes ages. Basically it goes like this:

In Photoshop open the first, lowest, image; this will become the 'background'.
Save as 'layered_stack'.
Open the next image and copy and paste into the first; it becomes the first 'layer'
Repeat in order for the other images, saving as layers are added.
This is a very memory hungry process!

Each subject in progressive layers shifts slightly; it is now possible to align them by moving each layer so it corresponds to the
previous one. This requires careful observation  and is made a lot easier if a distinct part of the subject is monitored. It will be
necessary to move around the image with each progressive layer to find a clearly focused part.

Start by turning off all the layers except the background and the first layer.
Find an infocus part of the background.
Magnify (the larger the magnification the easier it is to be precise with the movement of the layer.
Select the first layer; this is the one that will be moved (the background is locked).
Flick between viewing the background and the first layer.
You will see the shift in the position of the first image's layer.
Move the layer bit by bit until it appears to coincide with the background.
It can help if the selected focused part of the image is next to a small mark on the computer screen.
Save.
Turn of the background.
Select and turn on the second layer.
Repeat as above, moving the second layer until it corresponds with the first.
Save.
Repeat for successive pairs of layers.
You now should have all the layers with the images of the object stacked precisely on top of each other.
You will notice that each of the other layers, with the exception of the background, have a blank strip, in the case of using my Nikon
with the camera mounted on the right lens-tube, this appears on the right and along the base of the image. These strips gets wider as you move up the images and represent the shift as the microscope was focused up on each slice.
Now select each layer in turn, copy it and paste it into a new image; the 'blank' areas will now be lost as the image has been resized by Photoshop.
Flatten these images and save them in the sequence they will be used in CZP.
Open the first image which had been the 'background image' and go to: Image, Canvas size.
Note the size.
It is now necessary to resize all the other images to that of the first image.
Change their canvas sizes to that of the background.
Because my set-up shifts the images to the right and slightly up I click on the bottom right of the 'anchor' box.
A white blank appear along the top and on the right.
 
The images can now be imported into CZP and processed.

Warning, because of the huge amount of memory this requires you may be unable to save the image of the copied layer if the psd layered image is open. This might sound odd, but just save and close all images; purge; reopen the psd image with the layers and then copy each layer into a new image and save it. Close it. Repeat for the rest of the layers.

I'm using CZM and find I frequently get out of focus portions of transparent
mineral crystals. Examination of the stack shows that all parts are in focus,
but when stacked, it gives this annoying effect. Any suggestions as to why this
is happening. Only seems to happen with transparent subjects. Thanks.

I've downloaded combinezp and I wanted to try it out (though I don't have any
photos of my own for this yet). I downloaded the 9 photos of the rusty car from
the website to try out.

I attempt to load the photos into combinezp but all I get is a totally black
screen and a toolbar that doesn't do anything! I'm sure this isn't supposed to
happen. Is it something I'm not doing or is there a problem with the software?

I do not really know what the problem was but similar symptoms can be caused
by graphics hardware that is either incompatible with CZ's way of doing
things, or by another application competing for this hardware.   It might
also have something to do with a new installation running for the first
time, you may need to run once close the program and then reopen it.    But
as I say I am not sure :-)

Have you tried CZP, or are you running on an older computer?   Alternatively
have you tried an Average and Sharpen method, this is not always successful
but You will not know if it will work until you try it.

Hi Alan,

I tried CZP, but didn't have as much success as with CZM. I use the
pre-processing macro and other than the odd lack of focus in some areas, the
program does a good job. I try not to sharpen any more than needed as it creates
an otherworldly cast to the finished stack.

Dear Walter,

This problem can be solved by changing the value of your White Balance to something like "fluorescent light" or "cloudy" in your camera's setup.

You only need turn off the lights in your room when you take the photo, or close the oculars of your microscope with something opaque.

Probably you have neon lights (fluorescent tubes) in your room.

I understand.  I have an app about bald eagles that I put hundreds of hours into
developing, took thousands of photos to make happen and I charge next to nothing
for it.  It is far and above any other bald eagle app available.  It sells well,
but the top review is that it should be much, much better.  I can't seem to get
any of the countless people who contact me to tell me they love my app to put up
a better review.  It amazes me what people think they should get for free or
next to nothing. Their lack of respect for the efforts of others  really angers
me.

That said, I usually go down the tree of a post to make sure I am responding to
the right one and this time I did not.  Wrong on my part.

but I dont have a smartphone neither an I-pad or I-pod.
Therefore I dont know, how to look at it, but it seems to be very interesting.

My contact with the bald eagle has been not in alaska but in NYS,
Lackawaxen. They are amazing.

Hello,

for about a year I'm using CZM and it works properly on my PC (Windows7, 4GB
RAM).
A week ago, I tried CZP and I noticed that it gives better results at least with
4MB jpg-files.
I bought a new camera now, which makes 12-15MB jpg-files.
CZP won't handle these files, it tells me every time, when I try to load two
images: "insufficient memory".
CZM can handle these files too.
But I want to use  CZP :-)

I tried different possibilities in the options settings:
RAM to 1200 : Too much RAM, 0 is used - doesn't work
RAM to 0: insufficient memory
RAM to 128 or 256 or 512: insufficient memory
I also stopped a lot of processes in the task-manager, so this memory is free.

What more could I do?
Or do I forget something?

I wold be very thankful for some help.

Some time ago, I translated CZP's help.chm into German, and Alan was so kind to
compile it anew, so German users now can obtain help in their own language.
Recently some user informed me that there is a problem with Windows 7, which
yields the message: "Navigation zur Website wurde abgebrochen" as soon as one
clicks the help icon.
After some trial and error, he found the bug, which concerns all users of Win7,
so he asked me to propose this:

"Hallo,
habe den Fehler unter Windows 7 gefunden.
Aus Sicherheitsgründen werden .chm Dateien aus dem Internet und auf
Netzlaufwerken nicht unterstützt.
Dies gilt immer für Windows 7!

Um nicht den kompletten Sicherheitsmechanismus ausser Kraft zu setzten sollte
man nur sehr eingeschränkt patchen.
Es muss das Zonenbit im noch nicht entpackten German_CZPHelp.zip file geändert
werden.
Dann bitte erst auspacken!

Yes the 64 bit version is still under development, it will be quite a bit
different to the old version, so different in fact that it will have a new
name.   I am merging CZ with the ImageMagick graphics library, this is
currently used on the command line, or partially in small applications and
in home grown programs.   I intend to do a more or less complete Windows
interface for this library and include most current CZ functions and several
user interface functions such as cropping, picking colours and coordinates,
drawing bezier curves, measurement and construction lines and data entry
dialogs.

Work is going well but I do not anticipate releasing the program until next
year.

Things to look out for in the new version include but are not limited to:-

Support for many file formats including RAW

16 bit or floating point pixel formats

Many advanced analysis and processing tools

Large image support, and relaxing of image size restrictions

Labelling, annotating, drawing on images

Easier retouching

A much improved and extended Macro system

Access to image meta data

All of the old stacking methods

Advanced image filters, layers, masks, ...


Most of this is in place now, I am starting to tweak and debug my code.
