Then I'd try one of the 'terrestrial' panorama stitchers. I use PTGUI, it auto-detects alignment points in lunar images just fine and scales/rotates the images...

Not quite, but it will register the images and create a Photoshop file with each image tile in a separate layer, with the merged image as the background layer....
