If the issue is controlling the ports in use, an obvious solution if MSMQ is the main traffic between two locations would be to use a VPN of some sort.
 
Note that if you are using MS authentication to validate messages, then you must permit standard MS authentication traffic as well - a full list of relevant ports is in articles 183293 and 178517 in the Knowledge Base
 
 
If the issue is the transport itself, why not DIY the messaging system?

Hi Guy,

You can change the port number that MSMQ is using by changing the registry key HKLM\SOFTWARE\Microsoft\MSMQ\Parameters\MsmqIpPort (default value is 1801). Note that MSMQ was not tested using other ports, and Microsoft explicitly suggests not to change this registry key, so you will do the change on your own risk. Nevertheless, it should work.

After changing this reg key, the MSMQ machine will not be able to communicate with other MSMQ machines unless the reg key was set to the same value in these machines as well.

 

There may be other solutions to MSMQ tunneling, probably involving 3rd party products that can tunnel port 1801 communication through other ports.

Ideally, I'd like to provide my own transport, but I understand this
is not possible.
