Hi Ben,
As you note, the particular version and configuration of X11 is
an obvious potential source of differences in behavior from one
system to the next.
In addition to this, the specific desktop environment in use
(such as Gnome vs KDE) can have a big impact too. The different
desktop environments handle color maps differently, and may actually use
different engines for rendering fonts. So, seemingly trivial
command-line adjustments like the ones you note below, which change
window background colors and default fonts, could have a larger impact
than expected.
So, my first suggestion would be to try an alternative desktop environment.
