In iTunes, right-click on one of the problem video files and select "Get Info". At the top of the dialog box that opens up, choose "Options" then look for the item "Media Kind". On the drop menu there choose "Movie" or "TV Show" (which ever is most appropriate). Then click the "OK" button to save the change. The video should put itself into the correct directory. Repeat as needed.
On a Mac, you can select and edit multiple items, simultaneously, by holding down the COMMAND button whilst clicking on the files.
