Try importing your document into Open Office and use that to place and size your hires image. Once you get it set there, Open Office will allow you to resize the document and export as a PDF.
May I ask why you are specifying 6"x9"? That is a non-standard format and will not fit well on store shelves or among other books in a bookcase. Here are the standard formats:
"A Format" paperbacks are 110 mm x 178mm (4.33" x 7.01")in size "B
Format" paperbacks are 130 mm x 198mm (5.12" x 7.8"), while "C Format"
(trade paperbacks) are 135 mm x 216mm (5.32" x 8.51")

I'm not sure if this helps, but check if your images are RGB (as
opposed to indexed or grayscale). That often helps. Have you tried
setting your default resolution to 300 dpi and then restarting GIMP and
creating the size you want?
