I use "Stereo Movie Maker" for converting stereo animations to different stereo formats. It's free and you can download it (and other nice stuff) here http://stereo.jpn.org/eng/index.html
I use it in Vista Home Premium 64-bit without any problems.

Thanks for the info Garth - I will have a go at it again..
I just seem to remember that several of the small programs I tried for making anaglyphs did not work on 64-bit OS...
If anyone has any recommendations, I am eager to hear what software can do this..

You're right, there is no option for applying stereo filters in batch mode.
But you can render crosseyed stereo pairs in batch mode and use
another program to process them for anaglyphs.
